電視台記者韓愛寶, 對近期發生在紐約市的離奇案件, 作出了連串報導, 但她的行動, 却惹來匪幫 -- 大腳皮兵團首腦沙秋的不滿, 決意要消除這名正義女記者. 在一次地鐵站內, 匪幫抓著了韓愛寶, 但被一名忍者龜再將她救出, 並帶回暗渠中巢穴. 介紹她認識其餘三名忍者龜及他們的老鼠王師父, 並得知他們為何由小龜成長及學得一身忍術. 及後匪幫跟蹤而至, 並將老鼠王師父捉回犯罪王國總部. 匪首沙秋更要斬草除根, 率眾直搗韓愛寶住所, 四隻忍者龜和朋友鐘斯, 祇好頑抗逃生. 一國人暫避市郊, 在一片悲傷中, 四隻忍者龜突感到師父的精神召喚, 他們卒能明白到忍者術的最高境界, 不在體外, 而在形神合一. 他們對忍者術一旦豁然貫通, 遂專心練習, 準備回市中心, 拯救師父......

Four human-sized teenage mutant ninja turtles are all good at martial arts living under the sewer in New York City with their master. A TV reporter, who is once saved by these four mutant ninja turtles, becomes the only person who knows where the mutant ninja turtles are. After several actions of helping people out of being bullied, they become the enemies of a criminal cult called The Foot. Being outnumbered in an assault by The Foot, turtles are seriously wounded while their master is caught. Fortunately, their skills are improved after they are conjured by their master. They finally make joint effort to rescue their master by fighting against The Foot.
