The point is, because of the Clave's prejudices ingrained in him, Alec thinks, at first, of Magnus as a "devil" - he represents everything the Clave and Alec's parents hate - and everything Alec wants. Nevertheless, Alec falls in love with him. And nevertheless, he tries to hide and deny that. He tries to marry Lydia - a female, respected Shadowhunter, the ideal partner. A failure, of course. Nothing happens between him and Underhill, who is less ideal, since he's a guy, but at least he's a Shadowhunter. He goes back to Magnus, over and over again.
And then Alec sees Magnus' worst parts, his weak and not so glamourous parts - and Magnus is sure Alec couldn't love him anymore. ("Look at me. Can you honestly say you like this?") That's the moment Alec realizes how absolutely wrong he was this whole time. Magnus is not a devil. He's an angel. ("YES.")
Only when faced with the possibility of losing him, does Alec realize how much Magnus means to him. That he loves him and that he can't lose him.
